Will it hurt my bike if I hang it vertically on a hook by one or is it better to hang it by the seat post or by two wheels?

You won't hurt your bike. I'd suggest hanging it by two ropes, one tied around your seatpost under your seat, and another tied around the neck of your handlebar stem. If you're going to use this method a lot, it would be worth visiting your hardware shop and picking up a few of those large plastic coated wall-hooks. Tie one to the end of each rope and then you can easily switch bikes without having to tie a knot every time.

Oh oops... yes, you can hang your bike (for storage) using a hook on the wheel.

Not ceiling hanging, but a number of options have been discussed in this thread in the Bicycle Network Australia forums. I have used the hooks in the wall approach and it has worked fine so far.

I'm attempting to hang a couple of beach cruisers upside down from the ceiling. I have very limited space right now and this is the only option other than outside storage. I got some heavy duty hardware (toggle bolt) and some of the hooks. The ceiling is standard sheet rock, however thick that is. The problem I'm having is that the screw end of the hook (I think 1/4 size) does not go into the hanging hardware without so much torque that the toggle bolt sleeve breaks. It leaves a rather large (3/4 inch or so) hole in the ceiling then slips out without the screw end of the hook engaging the toggle to make it go horizontal. Any pointers? I'm trying to do this economically without having to use a bunch of hardware (i.e. the pulley systems), as I'm in a rental right now.

Hanging by the wheels won't hurt the bike. But I wouldn't hang a bike from sheetrock, even with toggle bolts. Sheetrock isn't really strong enough and if it breaks, either the bike or whoever is under it is going to get hurt.
You need to either screw the hooks directly into a stud or get a short piece of 2x4, screw that into two studs, and then screw the hooks into the 2x4 so you can locate them where you need them.
